Even if the dad’s dead and the brother takes over the family, I don’t see what the emperor has to gain from separating the sister from the archduke, it seems that you would actually lose more from setting the archduke then upsetting a no title noble. Thus now the dad is dead. There are literally no steaks, other than besmirching the arch duchess, which doesn’t actually change the story

Actually, does this empire not have a ward system, the archdale could easily claim that the archduchess’s sister is his ward thus fraying her from her family
